What kind of application is that supposed to be? Normally, you can still change the windows after the building permit without submitting anything. (Perhaps a look at the state building code, which lists what is procedure-free, might also help)
IRC are changes to window openings that are at least subject to notification. However, it cannot be compared to a complete new application. Nevertheless, processing can still take time in a construction office that is already overloaded (sometimes even 6 months, why not, if a "proper application" can also take a year or longer).
Just as said, that's how it should be. I deeply regret that we are building a house. Maybe it can be sold, my excitement is completely gone after realizing how many things we didn't consider.
