I see no problems. You buy the property from A and the house from B. B is always your contact person for all matters concerning the house. It is not an especially unusual model. I see it very often (in my commercial) area. Combined contract – purchase contract with building obligation (and general contractor contract). I don’t see why one should not do it.

I could now make a reservation. For that I would have to pay 1000 euros, which I would get back if I cancel the reservation within 4 weeks.

Oh, one more thing that surprised me about the offer: the construction time from the start of construction (planned from September (building permit is supposedly already granted)) is 20 months. I find that quite long. So moving in is only possible in about 2 years.

Sounds long. Probably that is the latest handover date. I would check whether there is a "planned" and a "latest" date.
