The building authority rejects the building application because the house is planned too far back

Feeling disturbed seems a bit too much to me, according to the 1st Federal Immission Control Ordinance (1. BImSchV) mentioned in the site plan, it only states "The outlet opening of chimneys at combustion plants for solid fuels, which are constructed or significantly modified from March 22, 2010 onwards, for combustion plants with a total heat output up to 50 kilowatts, must exceed by at least 1 meter the top edges of ventilation openings, windows, or doors within a radius of 15 meters; the radius increases by 2 meters for each additional started 50 kilowatts up to a maximum of 40 meters."

It would be interesting to know how tall the chimney is and where the neighbor's windows etc. are located – but presumably the chimney is indeed the reason for the 13 meters distance to the street...

Yes, it looks like that is the reason. Then a conversation with the district chimney sweep and the neighbor might also be necessary. As far as I know, the neighbor can demand the shutdown if they feel disturbed (if the one meter is not maintained). Whether that has to be factually proven, I do not know.
How one can protect oneself in this regard, no idea.

I'm not being rude. I just don't accept being falsely accused. Simply asking instead of guessing would be much more elegant, wouldn't it?
The chimney is 9.10m high.
The chimney was never an issue.
The consultation and communication with the planner was awful. That's the result.
The original one unfortunately died in a fatal accident a few weeks before the appointment, and then we were assigned a new one. In the end, we are the ones who are suffering.
So please don't always portray everything as if it were our own fault.

Isn't it enough to build the chimney higher? In the simplest case, the stainless steel pipe then just extends upwards, as can be seen everywhere on the street.

From where? Does that mean you keep the meter above the top edge of the window? Then the 15m don't matter, all the better.
Have a word with your planner, let's see what she actually says about it.
