I would recommend reducing the repayment to 1% and saving the rest, making occasional special repayments from time to time. The advantage is that your monthly installment is lower and you can thus more easily manage the installment in case of financial difficulties.
This general statement is just as nonsense as saying in general that you have to start with three, four, or five percent repayment.
And furthermore: If you have read carefully, you also know that the OP wants to build a two-family house with one rented unit. So there are entirely different considerations and pitfalls (especially tax-related) involved.
