Charging for the removal of an excavator is really something unusual. You can just tell them that they are welcome to leave the excavator standing at the edge. Of course, they will still take it with them because the excavator has to earn money. If any earthworks are included in the contractor's total price, the removal of the tools is also included (it's not your problem how they get the work done), unless it has been explicitly itemized. Otherwise, you can just hand them a shovel and wish them good luck.
In general, many craftsmen/tradespeople try to trick you somehow. You have to come up with the right responses, and almost always it suddenly works out that way (as mentioned above, they can gladly dig by hand or leave the excavator there). Of course, this assumes it is not otherwise stated in the contract. Because you absolutely have to stick to that.
Just wait and see what kind of additional costs come up that you've never heard about before.
PS: The removal of the excavated soil is actually almost never included, because it is simply tied to some conditions (cleanup, soil sample, etc...). In new development areas, you usually get rid of it very easily at the neighbor’s place if they had very little earth excavation for their foundation (we got rid of 150 cubic meters that way).
